Updated steam settings to auto update skyrim and confirmed the new update downloaded. Downloaded the recommended SKSE update "if you are using the latest version on steam use the AE build 1.6.1130" and followed the instructions. Still says "you are using a newer version of Skyrim than SKSE ... I don't know how it got there because Vortex stores mods elsewhere. I had also uninstalled this version a long time ago and replaced it with a current one. In any case, the automatic update worked perfectly after manually deleting this folder.
